I've got an 88" Revtech that I want to swap out the stock air filter for an aftermarket one that doesn't have anywhere to hook the crankcase breather hoses up to. Is there a simple, clean way to handle this problem?

Yes there are solutions to your problem. You need an after-market crank-case breather. There are a couple good ones, so just give Direct Parts a call.

Here is an affordable and effective option. http://www.kuryakyn.com/products.asp?bn=harley&ci=2358

This is what came with my hypercharger. The spacer mounts between the carb and aircleaner and the hoses run from the breather bolts to the spigots in the spacer. I've never had a problem with oil soaking my air filter or spraying over the side of my bike or pant leg.
