Thats the nature of the dual feed common manifold. I think Rivera engineering makes a dual runner dual carb setup if you want to tune each individually...another option if you have an adjustable ignition is to advance the timing (maybe by offset) of the rear cyllinder...that gives the fuel a head start to burning and you'll get a cleaner, leaner burn.
I know a guy who tipped me off about the advance and air fuel ratios...he learned it first hand playing with his timing and tuning his bike using an air fuel ratio gauge.
I have the Crane Hi-4TC ignition (I know you're not running a twin cam) and it has the rear cyllinder offset so I can advance or retard it over the front cyllinder timing. Another company that offers similar adjustable ignitions is Daytona Twin Tec.
