I've never installed a T-header, but when you remove the stock exhaust system mounting brackets, the T-header bracket mounts should line up with the mounting points on the bike, and the other mounts to the muffler if you have the right bracket for a FXR. Should be pretty simple, just line up the holes.
Like Chuck just asked " is the exhaust system for your model??

I'm not sure if the FXR used the same bracket as the Dyna did..any FXR I saw with a T Header had some small bracket support the pipe from the rear. Dynas had a big honkin bracket that tied the nose cone and the tranny together and then there was a long tubular section that ran rearwards and that was where you attached the rear mount of the pipe so the pipe moved with the motor. You may have a Dyna pipe

I think the FXR engine is rubber mounted, isn't it? If so then the exhaust mounting bracket wouldn't be on the frame. I would think the bub mounting bracket is mounted in the same place as the stock exhaust bracket would be and the T-header bracket should mount to the bike in the same place also.
FXR's and Dyna's(FXD) are different.
If you can post a pic of your bike and exhaust, it would help you get an correct answer.

here's a couple of pics of Thunderheaders. one setup is for an EVO Dyna, thats the one with the big ugly bracket that goes from the nose cone to the tranny.supports the right side of the motor, a sort of cheap carlini torque arm and the long rod from the back of the bracket supports the rear mount of the pipe so it all moves with the motor. The FXR rear mount is a flat piece of metal that attaches the rear mount of the pipe to the frame

FXR mounting

The exhaust mounts for my FXR and my Road King both bolted to the trap door bolts on the tranny. Just make sure you remember it's
a rubber mounted motor.
