I have a previously-owned 1998 FXDL with stock exhaust and mufflers. The air cleaner is what I believe to be an older HD stage 1 upgrade (it looks like an Arlen Ness Stage 1 but has some differences in the backplate and mounting hardware). The AC is definitely not the stock one shown the HD parts catalog for this model.

What jet sizes should I start with?

This could vary depending upon if you are using your stock needle and other parts or using our tuners kit. If just selecting jets to go with your current parts (assuming they are still stock) the general jetting would be 46/185 and adjusting the mixture screw to even out the transition off idle.

I'm using the CVP Premium kit and have installed all of it. In other words, replaced the stock parts, like the slider needle, with the ones provided in the kit.

The air cleaner described should free breathing but with the stock exhaust and mufflers I would lean toward the smaller of the two supplied main jets. So your jetting would look like a 46 pilot and 180 main jet. The instructions provided with the kit will describe the basic fine tuning of the mixture to dial it all in.
