Mine works great on a '05 TC. Got it pre-map'd from Fuel-Moto. Also 2 buddies also have them on their pre-exhaust sniffer bikes. Another member called Cardboard can fill you up with PC problems on exhaust sniffer bikes.

Yep I'd opt for the map first, download it yourself and then the auto tune if
you still have issues, it might be related to the pipes on the bike causing some
    problems in that range.

Other option is to find a tuner that specializes in HD and Power Commanders
in your area, check around based on reputation first, cheap isn't good, good isn't cheap, get it dyno tuned specifically to your bike...

Some head pipes can be tough to get a good tune...True Duals have a torque dip in low RPM's,can be seen in a graph, but not felt much on butt dyno... not sure about the new pipes with the cats in 'em....
Did you try unplugging the PCV to see if the problem is still there?? Whats your set up??Breather, pipes and cams??

Yep the combo of heads, intake, cams and pipes
can cause issues in some areas...

In some cases you just can't pop in a canned map
and get good results, if you don't have a guy that tunes
these for a living you can end up chasing your tail..

    Get a good tuner...
