My 00 Heritage was a fun ride, I had about 3 sets of pipes, had it tuned for the T-Header and it ran great, one day I put the V&H long shots on it, which looked cool and sounded great, and I could not get it past 70 mph, at that point of RPM and speed the bike just shuddered and would not push through.

The problem was the T-Header wanted more fuel and the Long Shots hated the extra gas, same engine, same bike, same filter, same carb, my same big arse in the seat, Change the jets and it would pull hard, put the TH jet package back in and it wouldn't run with the VH.

Changing the exhaust can change fuel needs easily...
